"One's own" is a traditional ellipsis for "one's own property/estate" (as in the 17th-century English song written during the Cromwellian interregnum, titled "When the King enjoys his own again"). So "to come into one's own" means literally to take possession of what is rightfully one's own property, and figuratively to begin to flourish and be happy and successful in a role that suits one.
