Although this is not a common saying, I think it can be deciphered, unless I am proved wrong by the context.
"Run the numbers" is a common way to demonstrate a conclusion logically by the numbers, so to speak. You could also use the phrase as an imperative: "Show me how the numbers prove the case." "Run the reasoning" could be meant as a parallel phrase, meaning, show me, step by logical step, how you arrived at your conclusion.
