The phrase means "It's bothering me, it's annoying me." The "it" could be anything from neighbors' loud noise to the growth of a political movement the speaker deplores.
The metaphor is tactile. Imagine wearing an insulating suit like astronauts have. Nothing gets to you. A thrown pebble won't hurt. Now, however, imagine that the suit is punctured or it has thin places. A pebble can reach your skin. It got to you. ~rb
