According to a review online (of the movie "Children of a Lesser God") the phrase has its origins in a poem:
AUTHOR: Alfred Tennyson Tennyson (1809-1892)
QUOTATION:
For why is all around us here
As if some lesser god had made the world,

ATTRIBUTION: Idylls of the King: The Passing of Arthur. Line 13.

I think it means people who are in a situation where they are not treated as well as others. They are set apart.
